Enhance experience with data analysis using NimbleGen microarrays

Roche NimbleGen has developed a suite of software tools to facilitate the data pipeline from array design to image extraction and analysis to the graphical display and browsing of large datasets. The software has been designed with the objectives of ease of use, easy to understand graphical interfaces and conformance to industry standard file formats for large genomic datasets. For NimbleGen applications where data is mapped to genomic tracks, the SignalMap browser provides a simple browsing interface.

Data in GFF file formats can be readily imported and analyzed with no limitations on the number of datapoints. When imported annotation files contain embedded URL information, clicking on genomic features such as genes launches your web browser and directs you to the associated public database information for that gene.

Key features

• A new Experimental Metrics Report that provides a set of metrics that can be used to evaluate the quality of signals and thereby establish guidelines for determining the quality of the data.
• Application-specific feature enhancements such as integration of the spatial correction algorithm for CGH, ChIP-chip and Methylation analyses.
• User interface enhancements that include new keyboard shortcuts for editing and saving images quickly, ability to display a filter list of images that have not been gridded as well as the ability of the software to automatically analyze memory availability and adjust heap space allocation for image analysis.
